Some bands probably start out feeling this way but then experience the rewards of success which makes them not want to be so all about protesting, especially since they can't really do anything else because they'd probably be blocked from it.

I think this song may be about authorities in a child's life coaching him into revising his belief that his father had been saved by prayer.
That would leave him with no effective defense against being pressured into rock & roll or the mafia if society decided it was to be his role, and blocked him from getting police protection, medical care, effective career counseling, etc.
